The story begins 35 years after the Battle of Sekigahara, when Japan's peace gets disrupted again with the appearance of "Gunkyou" - monsters that attack and eat people. The Shogunate secretly dispatches a group of fighters to hunt and burn down the Gunkyou.

Unaware of the commotions, Orin, who hides her past as a ninja, lives peacefully with her daughter, Toki, as an assistant to doctor Genzaburo. One day, Orin is attacked by a group of terrifying disfigured assailants. At that moment, Orin's bitter memories of her past returns and she begins her epic journey to protect her daughter, Toki.

Meanwhile, Shiro is a half-Gunkyou who continues to have a human consciousness. Living a life being hated, Shiro continues to search for someone who can help him to discover who he really is.
